I am new at this myself but it looks like you have some more reading to do to understand how this works.
The IR.exe program you downloaded is old, some of the links are not updated.
IR.exe 8.00 is the latest I believe, although there is an 8.01 beta.
You also need either
keymap-master v9.18 or
RemoteMaster v1.97 to prepare the codes that will be entered into IR.exe.
Note:
Keymap-Master (KM) is a spreadsheet program that must have Microsoft Excel installed on your computer. It won't work with anything else such as Open Office Calc.
Remote Master (RM) needs Java installed on your computer to run.
Both programs do the same thing so you can choose what works best for you.
I won't go into detail but basically what you do is to prepare the codes needed for each piece of equipment (TV-DVD-RCVR-etc) in KM or RM by downloading already prepared files from this site or learning codes from the OEM remote and reading them in IR.
Once you have the code output for each device you load them into IR to prepare the upgrade.
Not sure about making a Wave file for your remote as I haven't done that.
If you don't use a JP1 cable you would use the Wave file to upload the upgrade to your Kameleon.
I hope I have not confused you as I am not always sure of the proper terms used to describe the operations needed to do this.
I found it is best to start out slow and small on the upgrade path. Don't go all out and make a final full upgrade to begin with. Take one piece of equipment and try to make an upgrade for that even if it is only a handful of keys. Make sure you understand what is going on.
