The download from the remote includes all devices in the RMIR
file you uploaded, not just the ones assigned to a device button

So Larry, do you get the difference between upgrades and keymoves now? RMIR blurs that line by programming keymoves on your behalf, which is where your confusion with un-official buttons comes in.
Also, as Jim was saying, if you download from the remote, rather than opening your last RMIR file, you lose all of your function names and notes. So, if you assigned EJECT to the Record button, when you download, it will just assume that the function on the Record button is RECORD.

Well, I better understand the limitations, now, but my first impression was that an extender meant an augmented firmware, adding capabilities beyond the factory software.
I had also seen a patch for my Charter remote, so I knew that was possible.

Yes, extenders do augment the original firmware, because they do things like, allowing you to assign functions to restricted buttons (like the device buttons, the SETUP button, the LIGHT button, etc). They also add features like fast macros, Toadtog, LKP, etc. But none of them change the button maps (ie, which buttons are available in each device mode) and none of them add manual remote programming features.
