What have you tried so far? Sony is very consistant about using the same codes from one model to the next, so most Sony amps and receivers respond to the same basic codeset.
So, if you've already tried some of the many Sony upgrade files, please state which ones they are as that will narrow down our searches.

I have tried the following setup codes 0158, 0159, 0474, 0220, 0689 found on this page

Then I also tried (Sony SA-VA35 AMP_0689), however I couldn't say I'm positive that I got it right, first time using Remote Master. It doesn't seem to support the Dreambox V3 remote.

Well, none of those codes are in the Dreambox V1 or 2 remotes. I don't know about the v.3'.
Most of the Sony upgrades are very similar, however. I don't see the Dreambox v.3 on the Keymapmaster drop-down list, but if you built the upgrade in RM, are you sure you selected the correct remote?
What does IR say when you initially download FROM the remote? Does it find YOUR rdf?
You should upload your RMDU file and IR file with that upgrade in the diagnosis area and post a link to it here and see if someone can spot an error.

Also, RM should use the same Dreambox v.3 rdf as IR did. That is probably your problem. Tell RM where to look for your rdfs, and make sure the v.3 rdf is in that location.

I did not know RM used the same RDFs as IR and I could not find any settings where v3 could be added.

Try this. Download from your remote in ir. Go to your devices tab and right click on oem 0689 and click edit, then in type area change it from oem to vcr/ld/dvd. Then go to general tab and change aux from oem to vcr/ld/dvd to match the device. Upload it back to the remote then test it.
I would still get a good learning jp1 remote for times like this. I recomend Robs 8811 before they are gone. Some folks prefer the 8910 because they are a bit cheeper. I just think the 8811 is more sturdy.

I'm not sure what you're asking here. If IR finds the v.3 rdf in you rdf folder, then the rdf is obviously there, right? RM should be finding the rdf's IT uses in the same directory. In RM, are you only displaying "preferred" remotes rather than "all"? When you go to "options->Remotes->Edit Preferred" you should get a complete list of all of the remotes for which you have rdf's. Whompus, yes I was speaking of RM while using KM. Thanks for clearing that up. The selection of upgrades in RM format is slim but I got one that matched Sony and Amplifier, and now that I could generate code for V3 I had my hopes up but still no go. I also tried changing the device names appropriately. So I went on building an IR receiver and recorded the signals for a few buttons using WinLIRC. I don't know if it does any good. Here is the output.
