[Not Mapped] showing up in IR.exe devices tab
I'm trying to get my ReplayTV 5040 remote to control my receiver volume (Onkyo TX-NR801). I went into RemoteMapMaster and selected Replay 5000 from the dropdown list on the setup tab. I imported Onkyo TX-SR502.rmdu on the external functions tab and only selected the following functions:
Volume Up
Volume Down
Mute
I also imported Sony_Wega_0000_Replay5000.rmdu and only selected the Power function (to control my TV power).
On the buttons tab I clicked Auto Assign and the assigned the Receiver volume functions to the appropriate buttons on the Replay remote. I also assigned the TV power function to the TV power button on the ReplayTV remote. I then copied and pasted Device and Protocol upgrade codes into IR.exe.
When I look at the devices tab in IR.exe it shows VOL+, VOL-, and Mute as "[Not Assigned]." Did I do something wrong?

The R5k remote is just a 2 device remote, where the 1st device is the Replay and the 2nd device is the TV. The TV device mode just includes the TV-POWER button and the 3 volume buttons. You can only assign one setup code or upgrade to a device button, whereas it sounds like you are trying to assign 2 upgrades (ie, one for your receiver and one for your TV) to the TV device mode.
If you want the volume buttons to work your receiver and the TV-POWER button to work your TV (which is quite a common request), the only way to do it in an un-extended remote is to use the Device Combiner.

Try doing it the opposite way your did it. Open the Sony_Wega_0000_Replay5000.rmdu with RM then change the remote type in the pull down. It will automatically map all the buttons that were assigned in the old upgrade to the new remote. Then note the protocol. Do the same with the Onkyo TX-SR502.rmdu and note it's protocol. If they are not the same you can not combine them in one RM file. They would have to be loaded as separate upgrades in IR.

It's a selectable protocol in RM, it lets you combine 2 different upgrades into one upgrade.

It means that you can't use the "import" function to mix in that upgrade "as is". I'm guessing that the volume functions all use the same device codes, so what you should do is create a mini-upgrade using the regular NEC1 protocol that just contains the volume buttons, then import that into the DC.

I copied and pasted the above code on the protocols tab. Now the Replay remote controls the TV but still no Onkyo volume... 
When I read from the remote it has 0000 for TV and 1614 for VCR. I'm assuming since my TV is a Sony Wega the 0000 code is the reason its controlling the TV and not the receiver.
I really appreciate all your help on this and I apologize for the newbie questions I'm asking...

Obviously I'm doing something wrong...
When I try to paste the above code on the devices tab of IR.exe it gives me a message saying: "Invalid character in input." It does have a setup code of 2000 in the Upgrade Device window and I am not changing anything there. I copied from the words "Upgrade code" to "End" below the number 40.

If you copied to "below the number 40" you included the protocol code as well, which is seperate and gets pasted into the Protocols tab.

I knew it had to be something simple!
IR.exe accepted the upgrade codes this time but I won't be able to test it until I get home from work this afternoon. Thanks for all the help!
One more question... could I have used *any* setup code on the devices tab in the code above? Is this just "upgrading" the pre-existing codes in my remote or am I actually adding new codes? In other words, did code 2000 already exist in my ReplayTV remote? If it did, then am I basically just telling my remote that code 2000 is now this new device with these new parameters?

When you create an upgrade you can call it whatever you want. If the code already exists in the remote, then it will replace it, but otherwise it's a new code.
