I have built a JP1 cable, soldered some pin-headers and EEPROM's to various OFA remotes I own, (including a old 7800) and am getting ready to make my own upgrade... -- but before I do, I figure it would be a good idea to ask and see if anyone else has made one first (mainly because the old 7800's buttons are pretty worn out, and I'll need to go out and find some conductive paint before doing the learning of codes).
I find it very surprising that that upgrade doesn't work, as Pioneer are rather consistent with their gear. The fact that SOME of the keys work indicates the upgrade is likely good, but perhaps you have committed an error in modifying it for your 6131 or in uploading and assigning it.
Edit: Upon further inspection, I notice that RM deletes all of the prefix device and prefix commands for the 6131 when modifying an RM file from 881x to 6131, or when importing a KM file already built for the 6131.

Therefore, you should try:
(0) Simplest Step 0 - try a
different Pioneer DVD-R upgrade. This file, although for a model slightly different than yours, has exactly the same functions and commands as the file you used, but includes varying prefix devices and commands that apparently get lost when the 6131 is selected in RM. If you can use KM, just use that file directly (already formatted for the 6131), and I would bet you'll be in business.

If you don't have EXCEL and can only use RM, you will have to record the prefix device and command data and after modifying the remote to 6131 in RM, re-enter the germane prefix device and command data.
If that doesn't work, other avenues to pursue:
(1) fix your learner

. Learn the signals and decode them to see if they match the upgrade.
(2) upload the actual upgrade file you created for you 6131 from the linked file, and the resulting IR file you uploaded to your remote, to the diagnosis area, and link to them here, and somebody may take a look and hopefully identify a a problem in your implementation of the upgrade.
(3) If you correctly "imported" that upgrade and it really doesn't FULLY work, but only partially, AND you cannot get a learning JP1 remote, then you may be relegated to conducting a code search - i.e. building an upgrade using all OBCs with those basic Pioneer parameters for the functions that work, and testing them. With multiple signals and device combinations (Curse you Pioneer!) that may take a VERY LONG TIME.
